When I update my ILLiad to the latest version, do I also have to update my ATLAS SQL Alias Manager settings?

No, ATLAS SQL Alias Manager does not need to be updated after upgrading the ILLiad Client.
If this is a brand new install of ILLiad, then follow the instructions for How do I install the latest version of the ILLiad?
